Some of the larger adversaries of hardware compatibility are proprietary systems and systems with limited support for interface types. The problem with proprietary systems is that only the approved hardware will work and is usually sold by the same manufacturer. Then you have systems with limited support for difference interfaces. The most common limitation I've ran into with these sorts of systems is them being limited to serial or other non-USB interfaces. This restriction is usually caused by how the software on the system or the system it self is built to communicate with other hardware. Non-Windows or Mac base point of sale systems such as electronic registers or specialty systems fall under this category.
